I really think they will. It's going to be a while until there is "perfect harmony" in your house (if there is such a thing with young cats like yours!), but as long as stress levels are edging down I wouldn't worry.

So, how are you enjoying your new "older" kitty?

:: You said the bigger kitty is ignoring her, so I bet if you watch them, after a couple of days the little one's hissing will become more of a "Pay attention to me! I'm a scary little cat! Hey...pay attention to me, I said!"
