Unfortunately the only way to be sure this is a behavior problem is to have a vet exam to rule out medical problems. Since she had been using the box, there could be some digestive thing that is troubling her.

Try enclosing her in a small uncarpeted room with the just the litterbox, food and water and bedding. If she uses the littebox then, you can allow her more access to the house.

Be sure that if you have a two story house or if you have a fairly large home that you have at least two litterboxes at opposite ends. Sometimes a kitten just decides to go when it's time rather than make the long trek to the litterbox. And be sure the box is scooped daily.
