You have a very young pair of kittens on your hands. First of all take the kitten who doesn't use the box to the vet to be sure that his problem doesn't stem from medical troubles. Second get a separate litterbox for your kitten and show it to him. It would be best if you could confine him to a small area with that box where no other kitty could come in. Continue encouraging him to use the box by placing him in it and helping him scratch.

If you can get some Nature's Miracle to deodorize the places where he has been peeing and pooping, this will help. Also put some foil over the spots where the accidents occur.
