I have heard of cats who don't really like to have their back rubbed. You are an alert kitty mom to notice the swishing tail and realize it means she's not happy. I don't think there is a whole lot you can do to remedy the situation. Is she spayed? If not you might want to consider getting it done and seeing if that helps.
